Différentes UMRs du secteur Biologie Santé de l’UM ont pris conscience de l’importance stratégique de développer l’Intelligence Artificielle et la modélisation multi-échelle pour l’exploitation des données génomiques, transcriptomiques, protéomiques, métabolomiques ainsi que d’imagerie biologique et médicale. Le CNRS a annoncé vouloir soutenir ces initiatives, et certaines des UMRs concernées ont fait remonter des demandes mutualisées en ce sens (DIALOG). Un projet est en cours d’émergence et de structuration autour du campus CNRS route de Mende.

Pour renforcer cette orientation stratégique, mais surtout pour développer les enseignements correspondants, nous pensons qu’il faut que l’UM profite de l’opportunité offerte par les CPJ pour recruter un futur professeur qui maitrise et développe ces approches.

Disposant déjà des compétences correspondantes et pouvant offrir un cadre parfaitement adapté à l’épanouissement du futur professeur, l’équipe CSB (Computational Systems Biology) de LPHI se propose d’accueillir le futur professeur pour l’aider à implémenter un programme de recherche autonome et original au sein de la communauté des biologistes de Montpellier. Cette équipe de modélisation mathématique pour la biologie est actuellement constituée par un professeur UM, 4 étudiants en thèse et un post-doc. LPHI apporte un soutien fort au programme interdisciplinaire novateur et ambitieux de l’équipe CSB  en interaction tant avec des équipes de LPHI qu’avec celles d’autres UMRs de l’UM.

Au sein de LPHI, le développement des méthodes d’Intelligence Artificielle et modélisation multi-échelle pour la biologie et la bio-santé s’appuie sur des collaborations autour des données très variées générées par des biologistes de LPHI et d’autres laboratoires du site : Antoine Claessens (LPHI), Rachel Cerdan (LPHI), Edouard Bertrand (IGH), Mounia Lagha (IGMM), Jean-Christophe Andrau (IGMM), Thierry Forné (IGMM), Thierry Lorca (CRBM), Laurent Le Cam (IRCM), Peter Coopman (IRCM). 

Nature et objet du projet de recherche :

Le professeur junior développera un programme de recherche autonome et original en IA orienté vers l’exploitation de données multi-omiques et d’imagerie en infectiologie, ou oncologie, ou biologie fondamentale. 

Ces thématiques originales du futur professeur recruté bénéficieront de la synergie avec des stratégies développées au sein de l’équipe CSB de LPHI dans le cadre des projets suivants :

– Méthodes d’IA pour l’étude des relations entre génotypes (hôte et pathogène) et la virulence. Basées sur la modélisation multi-échelle, elles s’attaquent entre autres au problème de la latence du VIH et de la variation antigénique et la chronicité de la malaria.

– Le développement de nouvelles méthodes en IA pour la cancérologie qui s’attaquent à un enjeu majeur pour les années à venir, l’intégration spatiale des données de pathologie digitale et d’omique au sens large (transcriptomique, protéomique, génomique et métabolomique) qui va révolutionner le domaine.  Les projets MALMO de l’INSERM MIC et EMERGENCE-IA du cancéropôle GSO coordonnés par l’équipe CSB sont des premières dans ce domaine à Montpellier.

– Nouvelles stratégies pour quantifier et intégrer les données d’expression stochastique de gènes pour comprendre l’impact de ce phénomène en biologie     (collaborations IGMM, CRBM et IGH).

– Méthodes d’IA pour reconstruire des hiérarchies de réseaux d’interaction protéine-protéine allant des modèles statiques vers des modèles dynamiques du type équations différentielles (collaborations IRCM et CRBM).   

L’interprétabilité des modèles et des résultats est essentielle en biosanté, notamment lors des décisions médicales impliquant une forte responsabilité. Afin d’éviter le manque d’interprétabilité provenant de la boite noire de certaines approches IA, le professeur recruté sera encouragé à développer des méthodes d’IA explicable, par exemple l’IA hybride, qui combine des approches IA avec des modèles mécanistiques.

Par ses compétences en modélisation multi-échelle et IA pour la biosanté l’équipe CSB offrira un cadre propice à l’épanouissement scientifique du futur professeur.

Le professeur junior contribuera à l’enseignement existant en bioinformatique, biologie des systèmes, et modélisation mathématiquede la Faculté des Sciences. Il est attendu qu’à terme, il propose de nouveaux enseignements en IA et traitement de données en biosanté (imagerie, omique).

English version: Tenure track position on AI and multiscale modeling in biology and bio-medicine

Terms: tenure track position + 300 keuros for the project. During the tenure track the junior professor will teach 42h of lectures (or 64h tutorials) per annum. After the review process (48months), the junior professor will be promoted to full professor.

Context: Various institutes in the Department of Bio-medicine of the University of Montpellier have become aware of the strategic importance of developing Artificial Intelligence and multi-scale modeling for the exploitation of genomic, transcriptomic, proteomic, metabolomic data as well as biological and medical imaging. The CNRS has announced that it wants to support these initiatives. A project is currently emerging and being structured around the CNRS Route de Mende campus. To strengthen this strategic orientation, but above all to develop the corresponding academic training programs, we believe that the University of Montpellier must take advantage of the opportunity offered by the CPJs (French tenure track national program) to recruit a future professor who masters and develops these approaches.

Already having the corresponding skills and being able to offer a framework perfectly suited to the development of the future professor, the CSB (Computational Systems Biology) team at LPHI proposes to welcome the future professor to help him/her implement an autonomous and original research program in synergy with the community of biologists of Montpellier. This mathematical modeling team for biology is currently made up of a UM professor, 4 phD students and a post-doc. LPHI provides strong support for the innovative and ambitious interdisciplinary program of the CSB team.

Project:

Research

The junior professor will develop an autonomous and original research program in AI oriented towards the exploitation of multi-omics and imaging data in infectiology, or oncology, or fundamental biology. The original themes of the future recruited professor will benefit from the synergy with strategies developed within the CSB team of LPHI within the framework of the following projects:

– AI methods for studying the relationships between genotypes and virulence. Based on multi-scale modeling, they tackle, among other things, the problem of HIV latency and chronicity of malaria in the context of antigenic variation.

– The development of new AI methods for oncology that tackle a major challenge for the years to come, the spatial integration of digital pathology and omics data which will revolutionize the field. The MALMO projects of INSERM MIC and EMERGENCE-IA of the GSO cancéropôle coordinated by the CSB team are firsts in this field in Montpellier.

– New strategies to quantify and integrate stochastic gene expression data to understand the impact of this phenomenon in biology (IGMM, CRBM and IGH collaborations).

– AI methods to reconstruct hierarchies of protein-protein interaction networks ranging from static models to dynamic models such as differential equations (IRCM and CRBM collaborations).

The interpretability of models and results is essential in biology and bio-medicine, especially in medical decisions involving strong responsibility. In order to avoid the lack of interpretability coming from the black box nature of certain AI approaches, the recruited professor will be encouraged to develop explainable AI methods, for example hybrid AI, which combine AI approaches with mechanistic models.

Teaching

The junior professor will contribute to existing teaching in bioinformatics, systems biology, and mathematical modeling at the Faculty of Science. It is expected that in the long term, he/she will propose new courses in AI and data processing in bio-medicine (imaging, omics).
